Try compiling with the invocation:

  make KDIR=/usr/src/linux-headers-2.6.12.6-rtai

Note - There is no need to compile as root, if anything, it may cause problems 
at a later stage if you run as a normal user.

You'll have to bug the emc2 developers over this and the profusion of depend 
warnings.
