The PDF looks very good! Thanks for your work on this.
Perhaps as we have the icon title top left we do not need to have the journal title and subtitle top right? Only the issue name? Or maybe subtitle + issue name. Just a thought.
Re PDF filename, Massimo's suggestion is obviously helpful - let's hope it works.

for the filenames, maybe you can change this in the code (but of course
at any update of the plugin you will have to tweak it again),

with:
$mpdf->Output( 'JoPP_'. get_the_category( $id )[0]->name
.'_'.get_the_author($post->ID).'.pdf', 'I' );
and
$mpdf->Output( 'JoPP_'. get_the_category( $id )[0]->name
.'_'.get_the_author($post->ID).'.pdf', 'D' );
if the article is a post, and "issue number" is the first (or only)
category of the post.
